This is probably because the sub-folder has not been properly selected. When saving a draft into a certain folder, click on the folder name and then make sure you click on "Select this folder" (which will appear under the folder name).

To verify that the sub-folder has been properly selected, check the "Selected Folder:" space next to "Location" (which can be found at the top of the list).
